Ok, I have found a solution that will prevent the conversion to pdf to happen.

In the ISTAGUI.exe.config you can change this key from:

<!-- if false, no FASTA data will be generated at all -->
<add key="FASTAEnabled" value="true" />

to

<!-- if false, no FASTA data will be generated at all -->
<add key="FASTAEnabled" value="false" />


Hope this will work for you aswell
