Recover with esys. That is the best option to make sure you have it exactly where it should be.

Eeprom will be fine, don't mess with that if you don't have to.

I will have to read up on E-Sys I have yet to use that

Ista+ may do it as well, if you already have it set up.
E-Sys just gives you a lot more control.

You won't need the loader or anything like that, since you're not doing custom FDL coding.
Where are you located? I may be able to spare some time and teamviewer in. ENET cable required, or ICOM.
