Hi Masters! 

This problem is best known for the fact that these engines have an undersized starter motor. I have read in many places that the heavy morning start (spin more than 20-25 seconds, or not start) is caused by the slow rpm of the starter.
Is the problem fixed in software?

What you need to know is that a minimum of 280 rpm should allow the controller to start. the current rpm: 180-210 with new batteries. You could change the program somehow to enable startup at lower speeds.

What's even more interesting is that when the car starts, the engine runs for 2-3 minutes, then stops it, it starts easily after an hour.
(glow plugs good, fuel level is right, battery was: 12.8v at rest)

Everything you said is about HOT start...about rpm, fuel mapps, undersized starter and so on...
You have cold start problem..that's something other..you need check fuel (pipes, filters..etc), ECT sensor..air into fuel system..
