Hi,
I swap N46 to N54 on my 1-ser

I had UL51 (N46B20) and VIN starts with WBAUL51
And the new N54 goes like UN91 (and my VIN should start WBAUN91)

What is the best practice for modifying FA?

from
UL51 - E88 120i N46T
to
UN91 - E88 135i N54 Manual Transmission
or
UN01 - E88 135i N54 Automatic Transmission

and write changes to FRM and CAS

ISTA may complain based on VIN also.

I've made E88_*UN91 in FA
But Ista still see N46 and MEV ecu

sometimes ISTA will remember the old control units.

Try a different computer with ISTA installed that you never connected to.
If still the same, you may need to use Dummy VIN

IMHO ISTA "remembers" in the

HKEY_CURRENT_USER\SOFTWARE\BMWGroup\ISPI\Rheingold\Persistency

registry key by VIN. It should be enough to delete it if it exists. But it also has ranges of VINs mapped to certain parameters in it's database. So, you may still need to use dummy VIN.

In ista-logs i see that software search info in its DB using VIN

What do you mean "dummy VIN"? Is it some kind of special VIN? or what?

I don't understand what you are trying to do. You must change VIN for ista to see the right car not just type code.

I would use donor CAS too. Next problem will be power class and incorrect data record

I changed engine on the car and whant to know: is it possibe to keep (in cas, kombi, dme) old vin or i should change vin to new (from new engins car)?

I can change vin on all ecus - it's not my problem.
I've never changed an engine type before (in this  case not only power class, but also the ecu type) and don't know about all the steps that will need to be done in FA and vin.

No ista will look in its database and determines from typekey which engine should be there linked to your vin number.

Not sure how your MOT is if they have to check digital vin compared to physical vin you have an issue.

Ista-p on the other hand does read the stored/edited type key and will show you correct engine
