A similar thing happened to us with the 320d e90, the tank pump was dirty and full of emery, we added a diesel filter with magnet after cleaning everything, for 2 months it continued to get dirty, cleaned the pipes and tank well. The owner had had the high pump replaced 6 months earlier.

Knocking sound -> too high rail pressure. Rail pressure sensor, volume control valve, rail pressure control valve, all three checked and good? Engine control unit software flashed to 100% stock (btld and all swfl’s with esys, not ista)?

All three new, original from BMW. 

Yes, first with ista and then with esys. No change.

If I enter the injector numbers the car will run perfect. For a week or so.
Then the problem appears again and after entering the injector codes again the problem is gone for a week again. Very strange.

Did you ever done the reset function about the injection adaption? That one that asks for cleaned intake manifold...

Yep, did it in conjuction when changin the intake manifold to new..

So it's a dflash problem imho, for some reason it is loosing the ima coding. Take a other compatible ecu, don't clone it, change only isn and flash correct sw with esys or ista. Reset variants and do ima coding. Test for issues.
